Transmission Grinding...

Just finished swapping over '05 tranny to my '04 motor which the tranny lost 5th Gear... Start bike up in Neutral and it rattles and grinds at idle. I put it on the rear stand, put it in 1st and it goes through all 6 gears very smoothly but, the grinding and rattling is still present. Down shift through the gears and it's still smooth but, the grinding and rattling is still present. I have no clue what the noise could be... I figure I'm going to have to split it again... Just need insight on what I should look for????? Thanks in advance guys. Tried to do this because I didn't have the money for repair and it's my main transportation so couldn't afford the down time.

Did you do a visual inspection of the tranny before you installed it. Was the tranny rebuilt or just pulled from the 05 to the 04.
I inspected the '05 Tranny, then installed it into the '04.
It sounds like the gear dogs are rubbing each other between the gear pairs and causing the grinding/rattling. The gear pairs are not fully disengaging when in neutral. It's likely that the shift fork is slightly bent on the replacement tranny and keeping the gears too close together which is causing the noise.
Is there any sure way of checking the shift fork for trueness?
