Ok, so I removed the secondaries on my 04(what a simple mod), now that i did that the bike bogs down a little if a hammer the throttle at a low rpm, will that go away once i get a custom tune?

As others said, yes it will go away with a good tune. Think of it as when you have your secondairies in and twist the throttle your computer controls how much air is let in with the secondaries and compensates with fuel. After you take your secondairies out your computer can't control the air flow so more or less your bike is choking itself with air at first.
