Has anyone done this? I have searched and seen that if you take the secondary butterflies out your lose traction control. Is this true? Also will the bikes A/F ratio be way off if i take the secondaries out with the reflash?

There's no point. Don Guhl's flash takes care of the secondaries by opening them sooner and keeping them open longer. Leave them in.

I have my entire secondary throttle system removed, shafts and all.

You dont completely loose traction control but you loose its 1st line of defense... it will still kill ignition for you.

Not sure if thats the one were they state to leave flies in ..

I don't know about the Gen 4 as much, but on my Gen 3 Don told me to leave the flies in as they help increase the velocity of the air in the lower/mid rpm ranges. I had mine out for a bit and on the street I wasn't happy with it, then I put them in again from Don's recommendation and got a flash from him and its definitely better in the low/mid than before.
