....check your compression/leakdown on all your cylinders first. If that checks out, start hunting for loose wires. I believe the crank trigger wire and the ECM/engine harness (the one you'd plug the PC3 into) are all in that area.
...this is of course assuming that you're not getting any FI lights? And that you can verify that the bike is getting good fuel pressure and WOT signals? There are far too many things it could be to speculate.... you need to troubleshoot and elimate all the basics first if you want to get anywhere fast.
