Lowered the wifes zzr600

What do I need to do with the front brake lines? Will un clipping them from the front fender fix the pulsation I get when braking and hitting some bumps?

It seems that they are making a tight "S" and I think the line is pinching, but its hard to tell while riding it.

This is the 1st bike I've lowered so any insight will be great.
